The win at Sultan Ibrahim Stadium secured an emphatic 8-1 aggregate triumph in the semi-final tie.
The defending champions entered the match with a comfortable four-goal aggregate advantage from the first leg.
They created several chances in the first half but were repeatedly denied.
JDT intensified their pressure after the break and broke the deadlock just four minutes into the second half.
Bergson Da Silva opened the scoring with a header in the 49th minute.
Muhammad Syahmi Safari doubled the lead for the Southern Tigers just two minutes later.
Bergson then netted his second personal goal of the match in the 58th minute.
KL City FC managed a consolation goal in the 67th minute through Giancarlo Gallifuoco.
JDT capped off the performance with a fourth goal from Ajdin Mujagic in the 89th minute.
