An air raid siren sounded in Vilnius on Wednesday, forcing residents and senior government leaders to seek shelter, Lithuanian media reported.
Authorities urged residents to take cover as a precautionary measure, with airspace temporarily closed and train services suspended before the all-clear was given after around half an hour.
The Lithuanian military earlier informed the public of a possible threat posed by a drone in the east of the country.
According to reports, a suspected flying object was sighted near the border, approaching the country from the direction of Belarus.
NATO fighter jets were scrambled in response, the Lithuanian Defence Ministry reported, while the public was also alerted in several Latvian regions too.
Vilnius is located around 30 kilometres from the border with Belarus.
Incidents involving drones linked to Russia's war in Ukraine have increased recently in the Baltic States, which are members of the European Union and NATO.
