New United captain Bruno Fernandes put them ahead with a strike from 20 yards.
Then Jadon Sancho doubled the lead with a powerful shot into the top corner of Arsenal goalkeeper Aaron Ramsdale's goal.
Arsenal created a number of chances but failed to find the net, including Gabriel's late header which was deflected wide.
At fulltime a penalty shootout was also held, with United winning 5-3.
