The away side went ahead after 65 minutes thanks to Hakim Ziyech.
The Morocco international was picked out by an excellent cross from Callum Hudson-Odoi.
Thiago Silva almost made it 2-0 but his glancing header was saved off the line by Anel Ahmedhodzic.
It was another masterful defensive display by Thomas Tuchel's side, who denied the hosts a single shot on target.
Speaking after the game, Tuchel was pleased to see his side deliver the correct result.
"We needed the result, we expected the result, we delivered," Tuchel said. "We had a lot of touches but was maybe not clinical enough yet.
"We wanted to increase the intensity level in the second half. We were able to use this one moment, this position, then be clinical enough to score and then we had enough chances for a second one.
"The control was on our side. We did not suffer through difficult situations in our box, we never lost concentration."
