Croatia equalised late through Lovro Majer in the 83rd minute.
Second-half substitute Endrick then turned the match, earning a penalty converted by Igor Thiago in the 88th minute.
The Lyon forward then set up Gabriel Martinelli for a third goal in added time to seal the win.
The result marked a bounce back from Brazil’s friendly defeat to France last week.
It was the team’s final match before coach Carlo Ancelotti names his World Cup squad.
Brazil, seeking a sixth world title, open their Group C campaign against Morocco on June 13.
They will then face Haiti on June 19 and Scotland on June 24.
Croatia begin their World Cup in Group L with a clash against England on June 17.
