The strikes, launched hours after a drone hit the same building, also struck near the presidential palace in the hills overlooking the capital.
Syrian state media reported at least 13 people injured in the attacks.
Footage released by Syria’s Civil Defence showed thick smoke billowing from the Defence Ministry compound as emergency crews responded.
