Gnabry netted twice in the opening 15 minutes before Werner set up Marcos Reus to make it 3-0 with a ridiculous back-heel assist.
Werner then got on the scoresheet himself on the stroke of half-time.
Jonas Hoffman and Karim Adeyemi then rounded out the emphatic victory with second-half goals.
Germany now go top of World Cup qualifying Group J with 12 points from five games.
